Sequence Similarity Searching


How Do I Do a Sequence Similarity Search in ERGO When My Query Sequence is a Short DNA or Protein Sequence

When you have a short DNA or protein sequence that you want to use to search into ERGO's protein or DNA databases, consider trying the "Query, By Pattern" option instead of BLAST.

To find this option, select "By Pattern" from either the green general bar, the brown organism-specific bar or the blue group-specific bar.

This will bring up the "Pattern Search" page where you can enter the pattern you wish to search into ERGO with.

For short seqs, the Pattern Search works faster. It doesn’t use BLAST, and queries can be composed using regular expressions (i.e. expressions that include wild cards, gaps, etc.) and can be used for short 4-5 bases. To get more information about regular expressions and pattern searching, just click on the "?" button on the right side of the "Pattern Search" box at the bottom of the page.
